The availability of fungal genomes allows us to compare and contrast the metabolic repertoire of different species in silico. Comparative metabolic analysis provides us with insights into potential disease mechanisms between pathogenic and nonpathogenic fungal species.
Traditionally, fungi were thought to be closely related to plants; however, recent phylogenetic studies have shown that fungi are more closely related to animals than plants. Initial phylogenetic analyses of fungal species had revealed that there were four distinct phyla within the fungal kingdom: the Chytridiomycota, Zygomycota, Ascomycota, and Basidiomycota.
Supertree techniques are becoming more popular in phylogenetic analysis and will be useful in reconstructing the Fungal Tree of Life as additional fungal genomes become available.

Metagenomics, the sequencing of all genetic material in a particular environmental sample gives us the ability to sample environments for complex fungal communities and will play an important part in harnessing fungi for energy, and industrial and potentially environmental management purposes.
